Commuting will use a ton of gas, might you consider booking a few nights "on the Yellowstone side"? Very likely 100% of the in-park accommodations are full to overflowing, but if you could stay in Gardiner (north entrance), or in Silver Gate-Cooke City (northeast entrance) or West Yellowstone (West Yellowstone) you'd spend much more time in the park and a lot less in your car, to be sure.
Having said that, if you could give us more information about what you like to do - short-medium hikes, longer hikes, history, wildlife-viewing, scenery, thermal areas - we can give you a bunch of better advice :-)
