Flagg Ranch is very convenient between the two parks, and easy-off-easy-on the highway. The concession was recently taken over by Grand Teton Lodge Company, which has the concession for most of the lodging/dining in GTNP. The dining room and gift shop weren't open yet when we were there in May this year. It's always been a decent place (with clean restrooms) but like BP Frank says, under prior concessions the food quality was very variable. Food at the other GTLC dining services in the park is perfectly decent, so I see no reason why you can't expect a reasonably good meal there.

For the first time (in MANY visits) we had dinner at Grant Village and we enjoyed it. Make a reservation, though. We've often stopped for lunch at the Yellowstone Store Grille at Grant, it's the same burgers and grilled chicken sandwiches and pulled pork on a bun as all the other Yellowstone Store lunch counters. You won't die and your hunger will be assuaged, but you won't feel like you had a lovely unique experience either.

There is a revamped deli counter at Yellowstone Lake Hotel for breakfast and lunch. I don't honestly know if they're open until dinner. A little over-priced and underwhelming portions, but decent enough, quick, and you can sit in the little deli area or out in the gorgeous Hotel lounge if not outside by the Lake.
